Generic human gastrointestinal tract scaffold

In this workspace we have the mapping tool provenance data file needed to produce the generic human gastrointestinal tract scaffold for the SPARC project. The mapping tool will be accessible from the release download page on the SPARC Portal.

The gastrointestinal (GI) tract scaffold is generated based on a one dimensional network layout which describes the path of the GI tract from the esophagus, stomach, small intestine, cecum all the way to the colon. The network layout used to generate the current human GI tract scaffold is obtained from tracing a path through data derived from Anatomography. The esophagus, stomach, small intestine, cecum and colon scaffolds are sculpted from the segmented data from Anatomography, aligned and merged together to form a continuous mesh.

The GI tract scaffold defines the geometric coordinates. The geometric coordinates field gives an approximate, idealized representation of the GI tract shape for the species, which is intended to be fitted to actual data for a specimen.
