In this workspace, we have the `Scaffold Maker<https://github.com/ABI-Software/scaffoldmaker>`_ workflow andconfiguration files needed to produce the rat brainstem scaffold for the `SPARC<https://commonfund.nih.gov/sparc>`_ project.

The rat brainstem scaffold is created to map nerve endingpathway and fit the geometry of each specific brainstem. The brainstem scaffoldis generated with a configurable central path defined from medulla oblongata tomidbrain. The derivatives of the central path control the contour and curvatureof the scaffold. The brainstem scaffold is also annotated in each region and specificpoints allowing a user to comprehend the structure of the brainstem readily. Theannotation groups are linked to the world database website (Scicrunch). The ratbrainstem scaffold was fitted and smoothened to the segmented datasets from arat (NeuroRat V4.0; DOI: 10.13099/VIP91106-04-0).
